PlantCARE, a database of plant cis-acting regulatory elements and a portal to tools for in silico analysis of promoter sequences
نویسندگان
چکیده
PlantCARE is a database of plant cis-acting regulatory elements, enhancers and repressors. Regulatory elements are represented by positional matrices, consensus sequences and individual sites on particular promoter sequences. Links to the EMBL, TRANSFAC and MEDLINE databases are provided when available. Data about the transcription sites are extracted mainly from the literature, supplemented with an increasing number of in silico predicted data. Apart from a general description for specific transcription factor sites, levels of confidence for the experimental evidence, functional information and the position on the promoter are given as well. New features have been implemented to search for plant cis-acting regulatory elements in a query sequence. Furthermore, links are now provided to a new clustering and motif search method to investigate clusters of co-expressed genes. New regulatory elements can be sent automatically and will be added to the database after curation. The PlantCARE relational database is available via the World Wide Web at http://sphinx.rug.ac.be:8080/PlantCARE/.

PlantCARE, a plant cis-acting regulatory element database
PlantCARE is a database of plant cis- acting regulatory elements, enhancers and repressors. Besides the transcription motifs found on a sequence, it also offers a link to the EMBL entry that contains the full gene sequence as well as a description of the conditions in which a motif becomes functional. The information on these sites is given by matrices, consensus and individual site sequences o...
متن کاملIdentification, isolation and bioinformatics analysis of specific tuber promoter in plants
In this study, in order to find the suitable tuber promoter, an experiment was conducted in Shahid Beheshti University in 2018. For this purpose, promoter sequences of different tuberous plants were searched at NCBI. Sequences were multiple-aligned and the target primers designed from conserved regions. PCR analysis confirmed the presence of the desired promoter in plants of sweet potato a...
متن کاملPlant Metallothioneins: Putative Functions Identified by Promoter Analysis in Silico
Metallothioneins are low-molecular-weight proteins capable of covalently binding heavy metal ions due to the presence of many cysteine residues in their sequences. We analyzed the predicted amino acid sequences of 19 metallothionein (7 from Arabidopsis thaliana and 12 from Oryza sativa) and their promoter sequences in silico in order to determine the potential regulatory cis-elements present in...
متن کاملSelectable Marker Gene Removal and Expression of Transgene by Inducible Promoter Containing FFDD Cis-Acting elements in Transgenic plants
Abstract Background: Selectable marker gene (SMG) systems are critical for generation of transgenic crops. Transgenic crop production Background: Selectable marker gene (SMG) systems are critical for generation of transgenic crops. Transgenic crop production without using SMG is not economically feasible. However, SMGs are non-essential once an intact transgenic plant has been established. Eli...
متن کاملUpstream Regulatory Elements, Potential Targets and Expression Patterns of Three Drought Responsive miRNAs in Two Grapevine Cultivars
MicroRNAs (miRNAs), as a group of non-coding small RNAs, play key roles in regulating the growth, development and response of plants to various stresses. In this study, the expression patterns of three drought responsive miRNAs (miR159c, miR160a,b and miR169v) were compared in both drought tolerant (Yaghuti) and drought sensitive (Bidanesefid) grapevine cultivars using qRT-PCR under drought str...
